With gmail, one can still use POP or IMAP retrieval, allowing the 
filters on the client PC to operate normally.  This assumes that the 
mail will always be retrieved that way.  If you like checking mail at 
the cyber cafe or the library, and use the web client, it defeats the 
whole scheme.  I use gmail both ways.  gmail options (as well as mail 
client options) allow the mail to be left on the gmail server or removed 
when checked remotely, so it is still fairly flexible when done that way.

Go ahead and suggest a change to Google.  If enough people ask for a 
feature, they will add it, or make it an option.  But they need to know 
there is a problem.
